how you place the gears are not important.. but make sure they are very close to each other in order to have a thin housing. you will have a kind of twist in the housing anyways. I would suggest you to design the shafts first and then design the bearings because bearings are standart parts. for example you cannot find a bearing with a 38mm inner diameter. it has to be 40mm. but after designing the shafts you will have the vertical and axial forces on the bearings. by the way what kind of gers did you design ? are they spurs or helicals ? if helical you will have huge axial forces too. so you will have to concider that force when you chose your bearings too. Be patient.
